Hey, as for an air box, ive ran the stock 250r ones on a few of my no links, sometimes they will end up hitting and crack, you can kinda cheat and find the spot where it might hit and cut it out and either rivet in a small piece of alluminum to clear, or even just use a heavy duty tape. As for buying one, probaby the best design one yet have came across is the JRD airbox, i have a full jrd yz426(no link rear) sitting here now and ill see if i can get some pics for you, the bos is a cylinder design and is very shallow but still perfect size for filter. For the intake, alot of people use the lt500 quadzilla boot and modify it a little, it seems to clear the rear shock just perfect andfit up nice, you might need to use a small inlet tube or modify something, the plumbing depatment at lowes will have everything you need to do so also, will save some cash rather than ordering something or having it made. I would not however use radiator hose, that hose is too flexible and soft, i have ran into issues with softer hoses in the intake colapsing under quick acceleration. Im guessing you have the houser setup? I ran a full houser yz426 with the no link rear and stock 250r airbox, only problem where it would hit was actually on the side, it would rub the chain, not bad but would still hit sometimes. Hopefully some of this helps you some, or at least will help you save a little cash by being able to modify it yourself to work.
Thank you Justin

You might want to check that your rear shock is set right with correct sag and make sure its not in need of a rebuild. If its hitting that bad, on a no link setup to the point where its trashed, odds are your shock isnt set right or there is an issue with it. On my houser no link setup i had a couple times where i completly bottom out, bad, and it just barely hit it then.
